I need a 2 short lengths of 6mm square brass bar,(18mm) I have a length of 1/4″x1/2″ brass. The question is do I mill down to 6mm or cut it in half with a thin slitting saw?

Cut. Even if your saw is not fine enough to produce two pieces of 1/4 X 6.1mm from one length of 18mm, you will still have 36mm of 1/4 X (say) 5mm, which will come in more useful for something else than a bunch of brass chips!

If the finished part is to has any degree of accuracy required, best would be to machine the waste equally (about) of each edge, assuming its extruded brass.

If you saw down the middle you will get two banana shaped pieces.

Anneal it first and then again after cutting or you will have two bananas.
